The increasing application of network models to interpret biological systems raises a number of important methodological and epistemological questions. What novel insights can network analysis provide in biology? Are network approaches an extension of or in conflict with mechanistic research strategies? When and how can network and mechanistic approaches interact in productive ways? In this paper we address these questions by focusing on how biological networks are represented and analyzed in a diverse class of case studies. Our examples span from (...) the investigation of organizational properties of biological networks using tools from graph theory to the application of dynamical systems theory to understand the behavior of complex biological systems. We show how network approaches support and extend traditional mechanistic strategies but also offer novel strategies for dealing with biological complexity. (shrink)

Structural proof theory is a branch of logic that studies the general structure and properties of logical and mathematical proofs. This book is both a concise introduction to the central results and methods of structural proof theory, and a work of research that will be of interest to specialists. Life scientists increasingly rely upon abstraction-based modeling and reasoning strategies for understanding biological phenomena. We introduce the notion of constraint-based reasoning as a fruitful tool for conceptualizing some of these developments. One important role of mathematical abstractions is to impose formal constraints on a search space for possible hypotheses and thereby guide the search for plausible causal models. Formal constraints are, however, not only tools for biological explanations but can be explanatory by virtue of clarifying general dependency-relations and patterning between (...) functions and structures. We describe such situations as constraint-based explanations and argue that these differ from mechanistic strategies in important respects. While mechanistic explanations emphasize change-relating causal features, constraint-based explanations emphasize formal dependencies and generic organizational features that are relatively independent of lower-level changes in causal details. Our distinction between mechanistic and constraint-based explanations is pragmatically motivated by the wish to understand scientific practice. We contend that delineating the affordances and assumptions of different explanatory questions and strategies helps to clarify tensions between diverging scientific practices and the innovative potentials in their combination. Moreover, we show how constraint-based explanation integrates several features shared by otherwise different philosophical accounts of abstract explanatory strategies in biology. (shrink)

Concerns with the use of engineering approaches in biology have recently been raised. I examine two related challenges to biological research that I call the synchronic and diachronic underdetermination problem. The former refers to challenges associated with the inference of design principles underlying system capacities when the synchronic relations between lower-level processes and higher-level systems capacities are degenerate. The diachronic underdetermination problem regards the problem of reverse engineering a system where the non-linear relations between system capacities and lower-level mechanisms are (...) changing over time. Braun and Marom argue that recent insights to biological complexity leave the aim of reverse engineering hopeless - in principle as well as in practice. While I support their call for systemic approaches to capture the dynamic nature of living systems, I take issue with the conflation of reverse engineering with naïve reductionism. I clarify how the notion of design principles can be more broadly conceived and argue that reverse engineering is compatible with a dynamic view of organisms. It may even help to facilitate an integrated account that bridges the gap between mechanistic and systems approaches. (shrink)

: Genetics researchers often work with distinct communities. To take moral account of how their research affects these communities, they need a richer conception of justice and they need to make those communities equal participants in decision-making about how the research is conducted and what is produced and published out of it.

Free will, if such there be, involves free choosing: the ability to mentally choose an outcome, where the outcome is 'free' in being, in some substantive sense, up to the agent of the choice. As such, it is clear that the questions of how to understand free will and mental causation are connected, for events of seemingly free choosing are mental events that appear to be efficacious vis-a-vis other mental events as well as physical events. Nonetheless, the free will and (...) mental causation debates have proceeded largely independently of each other. Here we aim to make progress in determining how the free will and mental causation debates bear on one another. We first argue that the problems of free will and of mental causation can be seen as special cases of a more general problem, concerning whether and how mental events of a given type may be efficacious, qua the types of event they are---qualitative, intentional, freely deliberative---given their apparent causal irrelevancy for effects of the type in question; here we generalize what Horgan 1989 identifies as "the problem of mental quausation" (S1). We then build on this result to identify fruitful parallels between hard determinism and eliminative physicalism (S2) and soft determinism and non-reductive physicalism (S3). (shrink)

This book continues from where the authors' previous book, Structural Proof Theory, ended. It presents an extension of the methods of analysis of proofs in pure logic to elementary axiomatic systems and to what is known as philosophical logic. A self-contained brief introduction to the proof theory of pure logic is included that serves both the mathematically and philosophically oriented reader. The method is built up gradually, with examples drawn from theories of order, lattice theory and elementary geometry. The aim (...) is, in each of the examples, to help the reader grasp the combinatorial behaviour of an axiom system, which typically leads to decidability results. The last part presents, as an application and extension of all that precedes it, a proof-theoretical approach to the Kripke semantics of modal and related logics, with a great number of new results, providing essential reading for mathematical and philosophical logicians. This paper throws some light on the nature of argumentation, its use and advantages, within the setting of doctor–patient interaction. It claims that argumentation can be used by doctors to offer patients reasons that work as ontological conditions for enhancing the decision making process, as well as to preserve the institutional nature of their relationship with patients. In support of these claims, selected arguments from real-life interactions are presented in the second part of the paper, and analysed by means of (...) a model of argumentation borrowed from classical rhetoric, and refined according to the modern orientation of the pragma-dialectic approach. Philosophers who have written on modesty have largely agreed that it is a virtue, and that it therefore has an important psychological component. Mere modest behavior, it is often argued, is actually false modesty if it is generated by the wrong kind of mental state. The philosophical debate about modesty has largely focused on the question of which kind of mental state—cognitive, motivational, or evaluative—best captures the virtue of modesty. We therefore conducted a series of experiments to see which philosophical (...) account matches the folk concept of modesty. Surprisingly, we found that the folk concept is primarily behavioral. This leads us to argue that modesty may not be a virtue, but that if it is none of the extant philosophical accounts have properly explained why. (shrink)

Geometric theories are presented as contraction- and cut-free systems of sequent calculi with mathematical rules following a prescribed rule-scheme that extends the scheme given in Negri and von Plato. Examples include cut-free calculi for Robinson arithmetic and real closed fields. As an immediate consequence of cut elimination, it is shown that if a geometric implication is classically derivable from a geometric theory then it is intuitionistically derivable.

This paper explores the relation between scientific knowledge and common sense intuitions as a complement to Hoyningen-Huene’s account of systematicity. On one hand, Hoyningen-Huene embraces continuity between these in his characterization of scientific knowledge as an extension of everyday knowledge, distinguished by an increase in systematicity. On the other, he argues that scientific knowledge often comes to deviate from common sense as science develops. Specifically, he argues that a departure from common sense is a price we may have to pay (...) for increased systematicity. I argue that to clarify the relation between common sense and scientific reasoning, more attention to the cognitive aspects of learning and doing science is needed. As a step in this direction, I explore the potential for cross-fertilization between the discussions about conceptual change in science education and philosophy of science. Particularly, I examine debates on whether common sense intuitions facilitate or impede scientific reasoning. While contending that these debates can balance some of the assumptions made by Hoyningen-Huene, I suggest that a more contextualized version of systematicity theory could supplement cognitive analysis by clarifying important organizational aspects of science. It shows that Beauvoir's notion of philosophy stems from the phenomenological interpretation of Cartesianism which emphasizes the role of evidence, self-criticism, and dialogue.

Bernard Rollin argues that it is permissible to change an animal's telos through genetic engineering, if it doesn't harm the animal's welfare. Recent attempts to undermine his argument rely either on the claim that diminishing certain capacities always harms an animal's welfare or on the claim that it always violates an animal's integrity. I argue that these fail. However, respect for animal dignity provides a defeasible reason not to engineer an animal in a way that inhibits the development of those (...) functions that a member of its species can normally perform, even if the modification would improve the animal's welfare. Large portions of mathematics such as algebra and geometry can be formalized using first-order axiomatizations. In many cases it is even possible to use a very well-behaved class of first-order axioms, namely, what are called coherent or geometric implications. Such class of axioms can be translated to inference rules that can be added to a sequent calculus while preserving its structural properties. In this work, this fundamental result is extended to their infinitary generalizations as extensions of sequent calculi for both (...) classical and intuitionistic infinitary logic. As an application, a simple proof of the infinitary Barr’s theorem without the axioms of choice is shown. (shrink)

Beller, Bender, and Medin (this issue) offer a provocative proposal outlining several reasons why anthropology and the rest of cognitive science might consider parting ways. Among those reasons, they suggest that separation might maintain the diversity needed to address larger problems facing humanity, and that the research strategies used across the disciplines are already so diverse as to be incommensurate. The present paper challenges the view that research strategies are incommensurate and offers a multimethod approach to cultural research that can (...) help to establish common ground while maintaining diversity. Since the seminal works of Draper and Harpending (1982) and Belsky et al. (1991) there has been considerable interest in the link between the family environment experienced as a child and consequent mating and reproductive strategy of females. In this paper, predictions from the hypothesis were tested using postal survey data from a cross-section of 415 women in Merseyside, UK. No relationships were found between father-absence, unrelated male-presence, parental divorce or parental death with age at first coitus, number of sexual (...) partners, mean length of sexual relationships or mean length of relationships prior to coitus occurring. van Fraassen's constructivist empiricist account of theories makes an epistemic distinction between entities that can and cannot be observed with the naked eye. A belief about the correctness of a theoretical description of an entity that is observable with the naked eye can be warranted by a theory. In contrast, no theory can warrant a belief about the correctness of a description of an unobservable entity. I argue that we ought to instead adopt a view that takes account of the (...) fact that some entities that cannot be observed with the naked eye can nevertheless be observed on the basis of the same physical principle as those entities that can be. This suggests that there is a distinction different from van Fraassen's that might do the work van Fraassen intends his to do, but a distinction that is principled. Understanding why this is so suggests that his distinction is grounded merely in human chauvinism. (shrink)

In their 2010 article ‘Research Integrity in China: Problems and Prospects’, Zeng and Resnik challenge others to engage in empirical research on research integrity in China. Here we respond to that call in three ways: first, we provide updates to their analysis of regulations and allegations of scientific misconduct; second, we report on two surveys conducted in Hong Kong that provide empirical backing to describe ways in which problems and prospects that Zeng and Resnik identify are being explored; and third, (...) we continue the discussion started by Zeng and Resnik, pointing to ways in which China's high-profile participation in international academic research presents concerns about research integrity. According to our research, based upon searches of both English and Chinese language literature and policies, and two surveys conducted in Hong Kong, academic faculty and research post-graduate students in Hong Kong are aware of and have a positive attitude towards responsible conduct of research. Although Hong Kong is but one small part of China, we present this research as a response to concerns Zeng and Resnik introduce and as a call for a continued conversation. (shrink)

This study addresses the issue of artifact kinds from a psychological and cognitive perspective. The primary interest of the investigation lies in understanding how artifacts are categorized and what are the properties people rely on for their identification. According to a classical philosophical definition artifacts form an autonomous class of instances including all and only those objects that do not exist in nature, but are artificial, in the sense that they are made by an artĭfex. This definition suggests that artifacts (...) are classified primarily on the basis of the recognition of their artificial nature. Nevertheless, many psychological and cognitive studies maintain that artifacts are categorized mainly on the basis of the recognition of the function they have been made to accomplish. Since tools are also categorized primarily on the basis of their function, this would imply that artifacts and tools are represented in the same way. In the study participants categorized a set of objects (denoted by words) once as tools and once as artifacts. Results show that reaction times (RTs) are faster in the artifact categorization condition than in the tool categorization condition. This pattern indicates that artifacts and tools are not represented in the same way and that the identification of the members of each class is carried out in the basis of different criteria. This paper provides a proof-theoretic study of quantified non-normal modal logics. It introduces labelled sequent calculi based on neighbourhood semantics for the first-order extension, with both varying and constant domains, of monotone NNML, and studies the role of the Barcan formulas in these calculi. It will be shown that the calculi introduced have good structural properties: invertibility of the rules, height-preserving admissibility of weakening and contraction and syntactic cut elimination. It will also be shown that each of the calculi introduced (...) is sound and complete with respect to the appropriate class of neighbourhood frames. In particular, the completeness proof constructs a formal derivation for derivable sequents and a countermodel for non-derivable ones, and gives a semantic proof of the admissibility of cut. Este artículo se propone contribuir a comprender los procesos de configuración del colectivo laboral de Aerolíneas Argentinas, que ha logrado acumular una importante fuerza sindical que se expresa en su capacidad de movilización, en la presencia en los lugares de trabajo y en la capacidad de incidir en la política aerocomercial. Buscamos aportar al estudio del colectivo de trabajadores y trabajadoras a partir de un estudio de caso. Desde un enfoque metodológico cualitativo, recuperamos una serie de entrevistas a trabajadoras y (...) trabajadores de diferentes sectores, antigüedad y con trayectorias disímiles que manifiestan un sentido de pertenencia que denominamos familia aeronáutica. El objetivo central del trabajo es poder dar cuenta de las tensiones al interior del colectivo laboral a partir de categorías nativas, que ayudan a comprender cómo se configuró históricamente dicho colectivo. Nos proponemos mostrar cómo se desarrollaron las tensiones internas a partir de las expresiones halladas sobe la procedencia de las y los trabajadores: “de familia” y “de la calle”. (shrink)

The biological sciences provide ample opportunity and motivation for feminist interventions. These sciences are seen by many as an authority on human nature and are highly relevant to many issues of social justice and public policy. Feminist philosophy of biology focuses on the ethical and epistemic adequacy and responsibility of biological claims. This work is critical in the sense of identifying epistemically and ethically irresponsible knowledge claims, research practices, and dissemination of biological research regarding sex/gender, including ways that sex/gender interacts (...) with other social categories. In this chapter we describe classic themes in feminist philosophy of biology, with particular regard to research practices and metaphysical assumptions. We then go on to argue that these classic themes remain salient in contemporary neuroscientific investigations of human emotion and in feminist research on the evolution of human behavior. (shrink)

Formal dialogue systems model rule-based interaction between agents and as such have multiple applications in multi-agent systems and AI more generally. Their conceptual roots are in formal theories of natural argumentation, of which Hamblin’s formal systems of argumentation in Hamblin (Fallacies. Methuen, London, 1970, Theoria 37:130–135, 1971) are some of the earliest examples. Hamblin cites the medieval theory of obligationes as inspiration for his development of formal argumentation. In an obligatio, two agents, the Opponent and the Respondent, engage in an (...) alternating-move dialogue, where the Respondent’s actions are governed by certain rules, and the goal of the dialogue is establishing the consistency of a proposition. We implement obligationes in the formal dialogue system framework of Prakken (Knowl Eng Rev 21(2):163–188, 2006) using Dynamic Epistemic Logic (van Ditmarsch et al. in Dynamic epistemic logic, Synthese Library Series. Springer, Berlin, 2007). The result is a new type of inter-agent dialogue, for consistency-checking, and analyzing obligationes in this way also sheds light on interpretational and historical questions concerning their use and purpose in medieval academia. This essay explores an increasingly popular genre of organized group travel in white mainline and emerging evangelical US Christianity I call “journeys to the margins”: trips centered on learning from marginalized persons for the traveler’s ethical formation. Drawing on ethnographic research with one case study, “Come and See Tours” to Israel/palestine, I interrogate how the commodified form of these trips shape possibilities for ethical subjectivation. First, I demonstrate ways in which journeys to the margins market ethical transformation to American Christian (...) consumers in the form of packaged moral narratives. Second, I focus on the paradoxical nature of journeys to the margins as simultaneously packaged commodities and ethical encounters. Finally, I use reformulations of freedom emerging from the anthropology of ethics to argue that possibilities for ethical subjectivation occur in moments when tour ideals come into tension with lived realities.
